try to access after update in-place and give me this, what i can do?

Has anyone come up with a solution for this?
I done a test upgrade on 2 servers and they both have the same issue. One day they will operate fine and the next I will get an error like "HTTP/1.1 404 Connection: close Date: Mon, 12 Mar 2007 18:55:57 GMT Server: Microsoft-IIS/6.0 X-Powered-By: ASP.NET MicrosoftSharePointTeamServices: 12.0.0.4518". I will note that the Sharepoint Central Admin site works just fine.
I have found one way to fix it and that includes doing a Sharepoint Restore from the Central Admin site (this is only good if your site never changes).
If any body has any suggestions please let me know!!
2 Machines: Both running 2003 Standard, WSS v3 and SQL 2005
Please help soon, I have a deadline coming up and this is causing alot of headaches.
