security certificates and exchange group rights

can you wipe out group security policies when implementing ssl certificates i recently found our exchange has no security and all files and folders are now public for anyone to access. one of our tech people recently created certificates i was wondering if it were possible to change the exchange group policies accidently when creating these certificates.
