This could be due to

1. Schema not being deployed

2. Schema being deployed twice

Could you check if both the conditions do not hold?

Also are you using party or global properties? Can you double check the default namespace in both is set to http://schemas.microsoft.com/BizTalk/EDI/X12/2006.
