Problem With Indexing Shared Nework Drives

We use mapped network drives to a NAS head.
We allowed users to index some of the network drives they heavily use.
Problem:
The problem was when users tried to save changes to documents with Office.First we figure the issue was with our NAS head, so after about a month of working with our NAS head vendor we stumbled onto the problem.If a user is working on a document that lives on shared network storage that others are indexing.What will happen is the indexing will touch the file and when the user needs to save his updates his local copy of Office looks at the files and realizes it has been touched and asks if you want to save a copy of the original document.
We ended up having to disable the ability to index network drives.
We also had the problem with shutdown, and the "End now" prompt.
